Final sweep after the prompt + script + README sweep for stale repo
references. These are pure code comments, not active behavior, but they
mislead readers about what repo this code lives in:
- src/resource-loader.ts: "sf-2 repo's working tree" → "sf-run repo's"
- src/web/safe-import-meta-resolve.ts: example URL hostname
- src/resources/extensions/sf/schemas/parsers.ts: dropped "sf-2 /" prefix
- src/resources/extensions/sf/schemas/validate.ts: same
- scripts/parallel-monitor.mjs: comment about "sf-2 repo itself"
Tests intentionally not touched — the test fixtures use @sf-build as a
generic scope name to exercise the symlink-merge logic, and the test
tmpdir prefixes (sf-2821-, sf-2945-) are just numeric tags from issue
numbers, not repo refs.

When SF starts and the still-blocked self-feedback drain finds entries
at severity high/critical, emit a separate warning notification listing
the candidate IDs + kinds. Visible in the SF UI on session start;
operator (or a follow-up auto-dispatcher) can drain them without
leaving the session.
Read-only signal for now — no auto-dispatch yet. The hook lives next
to the existing still-blocked summary in register-hooks.ts session_start.

This commit captures uncommitted modifications that accumulated in the
working tree across multiple in-progress workstreams. It is a snapshot
to clear the deck before sf v3 work begins; individual workstreams
should land separately on top of this.

The bulk of the diff is across src/resources/extensions/sf/ (301 files)

ongoing sf extension work. Specific feature commits should follow this
snapshot rather than being archaeology'd out of it.
The 76MB native/npm/linux-x64-gnu/forge_engine.node compiled binary
was left out of the commit — it's now gitignored and built locally.

Print mode was constructing DefaultResourceLoader directly, which
bypassed the GSD extension registry filter and let disabled bundled
extensions leak through. With the community @0xkobold/pi-ollama
installed, every `gsd -p` invocation printed an /ollama command
conflict because the bundled ollama extension (explicitly disabled
in ~/.gsd/extensions/registry.json) was still being loaded.
- Add extension-manifest.json for the bundled ollama extension so the
registry's id-keyed disable entry can actually target it.
- Extend buildResourceLoader() with an options bag for print-mode
callers (additionalExtensionPaths, appendSystemPrompt).
- Switch print mode to buildResourceLoader() so the registry filter
(extensionPathsTransform) runs in both TUI and print paths.
Also fix a stderr leak in the GSD codebase-generator: execSync("git
ls-files") was inheriting stderr to the parent, so running gsd from a
non-repo cwd (e.g. $HOME) printed "fatal: not a git repository" before
the catch silently returned []. Pipe stderr so it lands in the thrown
Error instead.

PR #3564 narrowed the internal overlay to @gsd* prefixes only, which
dropped non-hoisted optional deps like @anthropic-ai/claude-agent-sdk
from the merged ~/.gsd/agent/node_modules directory. Revert to overlaying
all non-dotfile internal entries so optional deps resolve correctly.
- Use content fingerprint (packageRoot + sorted entry names from both
dirs) in .gsd-merged marker so pnpm add/remove triggers rebuild
- Restrict overlay loop to @gsd* scopes only, preventing accidental
shadowing of hoisted deps with internal versions
- Guard marker write behind linkedCount > 0 to avoid stamping success
on a broken/empty merged directory
- Log warnings when readdirSync fails on hoisted/internal roots

pnpm's virtual-store layout doesn't hoist @gsd/* workspace scopes to
the parent node_modules, so the simple symlink-to-hoisted approach from
the original fix (#3529) left workspace packages unresolvable.
Detect when workspace scopes are missing from the hoisted root and
create a real node_modules directory with symlinks from both the hoisted
root (external deps) and internal root (workspace packages). A .gsd-merged
marker file skips rebuild on subsequent startups.
Restores behavioral tests deleted in the original PR and adds unit tests
for the pnpm merge path and scope detection logic.

files, not subdirectory extensions. When a bundled subdirectory extension
like mcporter/ was removed from the bundle in a newer GSD version, the
previously-synced copy in ~/.gsd/agent/extensions/ persisted indefinitely,
causing tool name conflicts with its replacement (mcp-client/).
- Add installedExtensionDirs to the manifest alongside installedExtensionRootFiles,
recording directory names present in the bundled extensions dir at sync time.
- In pruneRemovedBundledExtensions, diff previous installedExtensionDirs against
current bundled dirs and rmSync({ recursive: true }) any that were removed.
- Add mcporter to the hardcoded stale-entry list for pre-manifest upgrades.
- Fix extension conflict error prefix: also match "conflicts with" (not just
"supersedes") so extension-vs-extension conflicts are classified as warnings
rather than hard errors.

The isBuiltIn check in detectExtensionConflicts used a path-based
heuristic that excluded paths containing /.gsd/agent/extensions/.
Since initResources() syncs all bundled extensions into that same
directory, the heuristic could never return true for bundled extensions,
preventing the "supersedes" hint from being appended. This caused
downstream cli.ts to display "Extension load error" instead of the
intended "Extension conflict" for benign precedence collisions.
Replace the path heuristic with an explicit bundledExtensionKeys set
(already computed by buildResourceLoader) threaded through to
detectExtensionConflicts. The set is matched against the extension
directory name extracted from the owner path.

- Wire GSD's buildResourceLoader() to provide a transform that:
1. Filters ALL extensions (including community) through the GSD registry
2. Sorts in topological dependency order via sortExtensionPaths()
- Mark discoverAndLoadExtensions() as @deprecated (dead code path)
- Add 16 tests covering manifest reading, dependency sorting, cycles,
missing deps, and non-array deps
Previously, dependencies.extensions in manifests was decorative (sort
existed but was never called), and gsd extensions disable only worked
for bundled extensions. Community extensions in ~/.gsd/agent/extensions/
bypassed the registry entirely.
Four related fixes in the extension/resource management subsystem:
1. Resource sync now tracks and prunes subdirectory extensions (e.g. mcporter/)
that are removed from the bundle, preventing stale copies from persisting
in ~/.gsd/agent/extensions/ and causing tool name conflicts.
2. isBuiltIn heuristic in detectExtensionConflicts now checks the extension
name against the canonical bundled extensions list instead of using a path
heuristic that could never match (all extensions are synced into the same
directory).
3. Skill catalog in system prompt is now gated on the Skill tool presence
(in addition to the read tool), matching the current architecture where
Skill is a real built-in tool.
4. Doctor provider checks suppress "not configured" messages for alternative
search providers (e.g. Brave) when another search provider (e.g. Tavily)
is already active.

F3.1: Move migrateSkillsToEcosystemDir() above the manifest hash
gate so it runs on every launch. Previously, partial migration
failures would not retry until the next version bump because
initResources() wrote the manifest and early-returned on match.
F3.2: Resolve relative symlink targets to absolute paths before
recreating in the ecosystem directory. A relative symlink like
../../custom/my-skill resolves differently from ~/.agents/skills/
than from ~/.gsd/agent/skills/, silently pointing to the wrong
location.
Widen botched-migration guard from "all copies failed" to "any
copies failed" (F2.1). If even one skill fails to copy, the marker
is removed so migration retries on the next launch. Previously,
a partial failure (e.g., 3 of 5 skills copied) would write the
marker, causing the 2 remaining skills to be silently dropped.
Remove migration marker when all skill copies fail (F1). If the
legacy dir has skills to migrate but every cpSync/symlinkSync call
fails, the marker is now removed so migration retries on the next
launch. This prevents a botched migration from silently dropping
all skills — the legacy dir remains as fallback until migration
succeeds.
- Fix Windows fd leak: close markerFd before unlinkSync in catch block
- Increase pbxproj read limit from 256KB to 1MB (SDKROOT appears after
file references/build phases in large projects)
- Fix matchPacksForProject docstring: returns catalog order, not sorted
- Add legacy dir to skill telemetry (captureAvailableSkills, detectStaleSkills)
so pre-migration skills appear in health/telemetry reports

Existing GSD users have skills in ~/.gsd/agent/skills/ that would
silently vanish after the directory switch. This adds:
1. One-time migration in initResources() — copies skill directories
from ~/.gsd/agent/skills/ to ~/.agents/skills/ (collision-safe,
writes .migrated-to-agents marker so it runs at most once).
2. Legacy fallback reads in loadSkills() and getSkillSearchDirs() —
the old directory is scanned as a low-priority fallback so skills
work immediately, even before the migration runs on next restart.
The old directory is NOT deleted — users can safely downgrade to a
pre-migration GSD version without losing skills.
Stop force-syncing bundled skills to ~/.gsd/agent/skills/ on every launch.
Instead, use ~/.agents/skills/ (the industry-standard skills.sh directory)
as the primary global skills location, and .agents/skills/ for project-local
skills.
Changes:
- loadSkills() now scans ~/.agents/skills/ (global) and .agents/skills/ (project)
instead of ~/.gsd/agent/skills/ and .gsd/skills/

When clicking a project that doesn't have a bridge instance yet,
a shadcn Dialog with a spinner and 'Opening [project]' message
appears instead of navigating to the dashboard with skeleton cards.
The dialog waits for the store's bootStatus to become 'ready' or
'error' (or 30s timeout) before navigating to the dashboard.
Clicking the already-active project navigates directly.

Two bugs prevented the dashboard and sidebar workflow action buttons
(New Milestone, Start Auto, Initialize Project, etc.) from working:
1. Frontend: executeWorkflowActionInPowerMode sent commands via raw
fetch to /api/bridge-terminal/input (PTY keystroke injection) instead
of the session command pipeline (/api/session/command). The agent
never received these commands. Refactored to accept a dispatch
callback that callers wire through sendCommand(buildPromptCommand()).
2. Backend: guardRemoteSession in the /gsd extension called
showNextAction() — an interactive TUI prompt — when it detected
another session's lock. In RPC/web bridge mode this blocks forever
since there is no terminal to answer the prompt. Now detects
GSD_WEB_BRIDGE_TUI=1 and emits an actionable warning notification
instead of blocking.

* fix: terminal drag-drop image upload, Shift+Enter newline, and chat mode unified response bubble
Bug 1 - Power Mode drag-drop: Dropping images on either terminal pane
opened the file in a new tab instead of uploading. Fixed by switching
all drag/drop handlers to native DOM capture-phase listeners (React
synthetic events don't reliably fire through xterm's internal DOM).
Both panes now upload images via /api/terminal/upload and inject
@filepath into the terminal input. DualTerminal wrapper prevents
browser default file-navigation as a safety net.
Bug 2 - Chat Mode dual response: During streaming, the assistant
response and thinking indicator rendered as two separate UI blocks.
Fixed by moving thinking content inline into the assistant ChatBubble
via a new InlineThinking component. Removed the standalone
ThinkingIndicator. Thinking text now appears as a collapsible section
above the response text within the same bubble.
Bug 3 - Shift+Enter newline: xterm.js sends \r for both Enter and
Shift+Enter, but pi's TUI editor expects \n (LF) for newline
insertion. Added native DOM capture-phase keydown listeners on both
MainSessionTerminal and ShellTerminal that intercept Shift+Enter,
preventDefault to block xterm, and send \n through the input channel.

SCREEN_* constants, hidden xterm.js terminal buffer)
- All /gsd subcommands now dispatch through the main bridge session via
sendCommand(buildPromptCommand()). No separate PTY instances.
- Add disabledDuringAuto flag to GSDActionDef. Commands that inject competing
LLM prompts are disabled while auto-mode runs:
- discuss: calls dispatchWorkflow -> pi.sendMessage (would conflict with auto)
- triage: injects triage prompt via pi.sendMessage (same conflict)
- All other commands verified safe: stop/pause control auto, steer explicitly
handles auto with HARD STEER message, capture/knowledge/skip are file IO,
status/queue/history/visualize are read-only, mode/prefs/doctor/export/
cleanup/remote are config/maintenance
- Add inline PendingUiRequest rendering in ChatPane: select (single + multi),
confirm, input, and editor requests appear as interactive chat bubbles in the
message flow with native clickable controls and post-submission confirmation
- Wire FocusedPanel in app-shell.tsx as fallback overlay for pendingUiRequests
in non-chat views (dashboard, power mode, files, etc.)

The readiness probe hits /api/boot to check server startup, but the
proxy now requires a bearer token. Thread the authToken through

The test asserted the exact opened URL, which now includes a random
auth token fragment. Updated to pattern-match the token and verify

The runtime harness now extracts the auth token from the browser-open

* feat(web): support GSD_WEB_ALLOWED_ORIGINS for secure tunnel setups
Adds a comma-separated GSD_WEB_ALLOWED_ORIGINS env var that merges
additional origins into the CORS allowlist. Defaults to localhost-only
when unset. Enables Tailscale Serve, Cloudflare Tunnel, ngrok, etc.
The ensureNodeModulesSymlink function silently failed when: a real
directory existed instead of a symlink, the symlink target moved after
npm upgrade, or the symlink pointed to a deleted location. All three
cases left extensions unable to resolve @gsd/* packages, making GSD
completely non-functional.
Three fixes:
1. Use lstatSync to detect real directories vs symlinks and handle each
2. Verify the symlink target actually exists before considering it valid
3. Log a warning on symlinkSync failure instead of silently swallowing
4. Move ensureNodeModulesSymlink before the early-return version check
so it runs on EVERY launch, not just during resource syncs

Native ESM import() ignores NODE_PATH and resolves packages by walking up
the directory tree. Extension files synced to ~/.gsd/agent/extensions/ have
no ancestor node_modules, so imports of @gsd/* packages fail with "Cannot
find package" errors during report generation and other dynamic-import paths.
Create a symlink ~/.gsd/agent/node_modules -> GSD's node_modules after
resource sync so Node's standard resolution finds @gsd/* packages. Also
migrate the most critical dynamic imports in auto-loop, exit-command, and
commands to use importExtensionModule (jiti-based) as a belt-and-suspenders
fix.

migrateToExternalState() moved .gsd/ to ~/.gsd/projects/<hash>/ and
created a symlink, but never verified the symlink resolved correctly.
On Windows, junction creation can silently fail or resolve to the wrong
target. If the symlink was broken, the backup (.gsd.migrating) was
deleted anyway, losing all project state.
Changes:
- migrate-external.ts: After creating symlink, verify it resolves to the
expected path and is readable. If verification fails, restore from backup.
- repo-identity-worktree.test.ts: Canonicalize temp dirs with realpathSync
to fix macOS /var → /private/var mismatch in path assertions.
- resource-loader.ts: Check for agents/ subdir before using dist/resources
as source — partial builds (tsc without copy-resources) create an
incomplete dist/resources that's missing agents/ and skills/.

The fallback path for GSD-WORKFLOW.md still referenced the legacy .pi
directory (~/.pi/GSD-WORKFLOW.md) instead of the correct .gsd/agent
location. This broke workflow dispatch when GSD_WORKFLOW_PATH env var
was not set.
- Update fallback path from ~/.pi/ to ~/.gsd/agent/ in three call sites
(dispatchWorkflow, dispatchDoctorHeal, handleTriage)
- Sync GSD-WORKFLOW.md to agentDir during initResources() as a fallback
for alternative entry points that may not set the env var

When a worktree's .gsd/ was a real directory (not symlinked to external
state), milestone completion artifacts (SUMMARY, VALIDATION, updated
ROADMAP) were written locally but never synced back. The project root's
deriveState() read from external state and found no SUMMARY — reporting
the milestone as incomplete.
Changes:
- auto-worktree.ts: Added syncWorktreeStateBack() that copies milestone
and slice .md files from worktree .gsd/ to the main external state dir
- auto.ts: Call syncWorktreeStateBack() in tryMergeMilestone before the
git merge, ensuring artifacts are visible from the project root

* fix: emit agent_end after abort during tool execution (#1414)
When a user aborts a turn while a tool call is running, the abort RPC
succeeds but agent_end was never emitted. RPC consumers tracking turn
lifecycle via events got stuck in a 'streaming' state permanently.
Fix: After abort() + waitForIdle(), emit a synthetic agent_end if the
agent is no longer streaming. This ensures consumers always see the
turn-complete signal regardless of how the turn ended.
